If by "flagship university" you mean the lead university in its system, then Auburn is a "flagship university" because it isn't part (thank the dear sweet lord) of the Univ. of Alabama system. Auburn Montgomery is the lead university of two universities (Auburn Montgomery being the other) governed by the Auburn University Board of Trustees.
